I think you mean the features on the nearby Sphinx, as the pyramids had no facial features. The ones on the Sphinx were destroyed by an iconoclastic Sufi Muslim fanatic in the 1378 as he allegedly saw the local people worshiping the Sphinx. This report was first recorded in the 1400s by the local historian Maqrizi (1364-1442) so his report could be a primary account of something that he witnessed at the age of 14. The Muslim religion prohibits the making of statues of creatures, real or imaginary, and especially prohibits idolatry.
There are extant drawings made in 1737 and published in 1755 that show the the features as already missing, so it is unlikely that Napoleon's troops were the culprits. In fact, Napoleon ordered a major cultural survey of Egypt with illustrations hand drawn in huge books. It seems likely that he would have ordered elite guards to protect the Sphinx.
